Intermediate progress push- I will continue work tonight or tomorrow before the thesis meeting

Integrated sim and road_stepping into sim.ipynb, the remains of sim are stored in oldsim.ipynb. The code has been improved upon greatly and is also documented, so it is more readable than ever before. However, the 4 parallel requirement functions have not been implemented yet, and something in the stepping broke as well.
